The linked article preports to detail the 18 best video game endings of all time. Personally, I think the list contains way too many fighting games and there is a serious lack of Metal Gear, but tastes are tastes. Without spoiling the sense of tension as the list drags on and your favorite game hasn't appeared yet, the first on the list is God of War:

Players who completed the original God of War in its entirety were treated to a final cinematic where Kratos impaled the chest of Ares with a massive sword causing the dying God of War to make gurgling noises as blood sprayed out of his punctured torso. And if this gruesome scene wasn't enough to satisfy you, the video then goes on to show Kratos attempting to splatter himself by jumping off a cliff and the finale where the he goes on to become to new God of War. Deicide, suicide, and getting promoted from slave to God, what more could you possibly want from an ending?

I would have included Suikoden III in the list... *spoiler*  You know, incase anyone hasn't beaten it yet who actually intends to play it.
Playing out the part of the antagonists and seeing their side of the story really made getting all 108 characters worth it.  Plus it's the only game I've ever come across with a 1-3 hour ending.  Getting to know why the various characters wanted to end the world and how they interracted with eachother added another level to the game that I've not come across in another RPG.

You play through the parts of the game where you encounter the antagonists as the antagonists, and a few other points if I remember correctly.  It has the most effect if you've played the previous Suikodens because... hmmm how to say this... The characters may be familiar to you, but it's not a necessity by any stretch to appreciate the ending; it just adds a bit of appreciation.  Technically you need only play one of them to get the impact, the first game is far cheaper since the second one is generally regarded as one of the better RPGs around and goes for $70-150.  The first game is really good too though.  It's just that the second was released in a very limited run for North American retail.
